El Nido Airport is currently undergoing reconstruction as I write this, so taking bus or van is the only method to get to El Nido from Puerto Princesa, and vice versa. Another way of going to El Nido is taking boat from Coron.

RORO Bus: 5 to 6 hours
Eulen Joy Bus: 7 to 8 hours
These liners will drop you off to El Nido Town Proper Market, which is the hub for taking tricycle going to your hotel or room accommodation.

How to get to San Jose Terminal from Puerto Princesa Airport
From Puerto Princesa Airport, just take a tricycle and tell them to San Jose Terminal. It’s a 10 to 15 min ride and costs Php 50.00.
How to get to El Nido Terminal
Same thing, from the town proper, just take tricycle going to El Nido Terminal (market). It’s 10 to 15 min ride as well and costs Php 40.00 if you’re alone.
